And also, transports can be defended against pirates. Just put a good armor upgrade (I recommend capital armor upgrade Mk. 5, or 6) and mount a lot of guns. A Shire, for example, can put 12 guns. She's deadly for pirate transports and also for some gunboats, if you put full type 4 turrets and if you have no nerf.
The smaller transports can defend against snubs (fighters and bombers) more easily, if you use turret steering and turret zoom (find it in your controls).

I have tried all I could, but looks like some players have on their ships some very powerful weapons (once I sow a weapon what had 14000 hull damage (or 140 000?!?) regardless of the fire rate, if that hit me (with my very low speed and turn rate) I'm dead).
Regarding the rules .. well like in real life, they are there and some person's ignore it and broke them. Usually pirats that stooped me asked 2m or 3m (found one who asked 4m). If my cargo doesn't worth it as much as he/they ask I better die (also will spawn me at the last docked base).
Now about the cargo, well it should be implemented something that would destroy an X% of the cargo, like at NPC's, if you attack one who has like 200 000 x4 cargo, you won't get more then 1000 - 2000. Us traders are always in a risk out there in the space (and miners to).

All bombers have a SNAC (Supernova Antimatter Cannon), which deal about 132,000 damage (if I remember well...) and some have Nova torpedoes (they deal 168,000 damage), which are guided, but can be evaded by maneuvering, since they turn slower than a battleship, or by thrusting, since they travel slower than your ship on full speed + thruster.
If you want to survive pirates, better mount a good armor upgrade, or better a CAU (capital armor upgrade). It multiplies your hull by a certain amount. I recommend CAU 5, since it costs only 88 milion, takes not much more than 200 cargo space and multiplies your armor by 3.3. That maybe won't make you survive bombers and gunboats, if your ship is easy to hit, but you will maybe survive fighters, or just survive until help arrives.
If the pirates demand you more money than is your cargo worth, speak to them politely on the personal channel. Don't threat them with a sanction report, just tell them that they're demanding more than is your cargo worth. Tell them the rule if they don't know it.
Oh, by the way, the rules and the wiki (where you can find most informations about ships, equipment, bases, systems, etc...). Beware - the wiki can sometimes be outdated.
And for the rules - they were once very visible. They're now a bit hidden. I suggest making them easy to find for the new players.
