Because transports break the economy. You don't trade in caps (bar some extreme people). And now that you mention it I think it'd be good to finally place some of Core's allies in better proximity to the Omicrons. Besides, Capitals are the status quo of the Edge Worlds.
You make it sound like the sole purpose of Alaska is being held tight to not let the nomads spread around. Well, that has never really been the main objective of Alaska. It simply came along the way. Alaska has been like this even before the Nomad war, and it's simply a military area which it serves as the Navy's sandbox to conduct classified research, a command HQ, development and production of heavy vessels and so on, away from the watchful eye of the people, media or whatever. It's like area 51 of Discovery.
While yes, the Omicron Minor or Sigmas connection through Ellesmere was interesting, and it'd be nice to have back (great gateway for spooky spec ops!), keeping the Nomads from spreading was not really it's main focus. There's still many other secrets guarded in that system that need to be kept hidden.

ID restrictions can also be considered if you ask me. Since some vessels such as liners or some cap, can sometimes serve as "mother ships" for the smaller ones when they're operating far from home. (it worked better when docking modules were still on but anyways). But in any case the link with the sigmas/omicrons was a really nice thing to have. Now you have to travel around 15 systems through Bretonia, Omegas and so on.

You are joking are you ? or you want to wipe out the Orders ! Order has many enemies all around Sirius specially if we talk about Edge worlds they got The Core, Nomad, even Rheinland now adding Liberty it would be unbalance.

The only thing Liberty has is numbers, but look at the 80 years war between Rheinland and the GMG. Rheinland lost badly to SNUB FLEETS. Why?

So yes it woild be be marginally unbalanced, but factor in Minor is MASSIVE ASTEROID FIELD connected DIRECTLY to Iota.
Fighter-only JH would not cause major imbalance in trading department and open some nice options. I would not approve hovewer of suddenly phasing Nomad/Order/LN fleets through said connection through.
