I know that deleting systems causes problems cos of the bases inside being deleted or something. But is it possible to move the bases to other systems an delete the now empty system?

Yes, it will cause crashes and loses (if it happened so), because you are still deleting the data, and "merged' system will appear as a undiscovered part of present system.
Though, to be sure, you need to dig in the .ini files to see whether bases are put in a system`s part of code or being there separately with only a shortcut to the system`s code.
You can simply delete jumgates to systems which makes them no longer there, and I believe you can make it so that they no longer show up on the map, like the unknown systems.
It is possible to move bases from one system to another - it's even been done before, with the Derby and Yamato moving shop. A simple matter of cut and paste actually which 4.87 will see quite a bit of. It makes keeping track of what's where a bit harder since the base's internal name will have the wrong system prefix, but ah well.

If they are no longer connected to the map, how would you scan the coords?

Cool, so what Im sugesting, is how about, as we have too many systems, instead of making some dead end systems, we merge them together, like who needs 2 taus seperating bret and kusari? We could take the bases from tau 29, and stick em in 31, then delete 29. Just as an example.
