It's called modular design. You see it in real life as well - it's much easier to use parts from existing vehicles rather than trying to build a completely new vehicle from the ground up. It's more cost effective and time efficient to use modular components rather than have different vehicles use different components that cannot be swapped between one another.

In Freelancer, that reasoning can be used to explain, RP-wise, why these ships look similar. From a modeller/developer standpoint, it takes less time to build different ships if they are based on the same model. It also makes shiplines (like fighter lines that include a light fighter, heavy fighter, very heavy fighter, and bomber) look like they're all built by the same manufacturer rather than by an assortment of different companies.
