The Number one way they'd screw it up is making remastered Homeworld 1 like Homeworld 2, and not vice-versa.
I.E. in terms of squadrons, and the generally insubstantial paper-mache nature of anything smaller then a destroyer.
As long as they do what they said though, and release the original unremastered HW1/HW2 along with it, and those two are backwards compatible with all the current mods, we should be fine.

The exact - and only - reason why I haven't preordered.
I'll stick to HW2 Complex mod for now. Gearbox have spent more time talking about their Mothership figurine than actually demonstrating anything concrete.
Thing is, in all their articles and press releases, they said they are not touching the gameplay. All they said they are updating is the graphics/audio/cinematics. Hell, they even highlighted that they are preserving the actual gameplay. Plus, in the Collectors edition (And I think regular too) they are including the original games as well, along with the HD releases.
And if it were anyone but Gearbox doing it, I might actually put faith in what they said.
I feverently hope I wind up being proven wrong, though. I'd love to see them knock it out of the park, and present what would ideally be a visual masterpiece with all the gameplay of the originals, with the only changes being assorted QoL tweaks, etc. Simple stuff like not having to go AFK for an hour after passing missions 7/8 so that resources can be sloooooooowly collected. Cataclysm's time acceleration was a great fix for that, for example.
How game, which only need to be remaked, can be screwed up? No, seriously? Though, I'd love to have some additional options (anyone for having direct control onto ships?)
