Apart from Montezuma, Montezuma-II and Cuauthemoc, all my corsair ships are named after Aztec gods.
My Bowex ship is named for Somerled, a very famous Lord of the Isles (all Bowex ships are named for a British historical figure)
My BHG|Core GS is the only one given a 'ship name', and is named for the Liverpool FC football stadium, as in RP, my hunter is some scouse from leeds (btw, Liverpool ftw).
My siege cruiser is named because the officers are meant to be semi-native american (nothing really serious about it, just felt like it, so dont read anything into it unless i decide to write a story!).
My OC sabre is named for another Aztec god.
My IDF freighter that i hardly use is named for emperor Charlemagne.
My liberty rogue barghest is baisically the same as my siege cruiser
Although my character names aren't often ship names, all of my characters have names for their ships:
Robert Jones: Templar: The Sircian (My original character's name, before I renamed him when I joined the BAF)
Challenger: Beauty/the Fat Duck (depending on how he's feeling)
David Carter: Gateway)Yarmouth (Named, as per Gateway Rules, after a British place)
Rex Mullins: Pretty Barghest (Fitting in with Rex's childish mind. His SNAC also has a name, the Cabbage Hunting Cannon)
I tend to take name that reflects the spirit of the faction that char belongs too (also depending if it's indy or member of some faction)
For instance all mine BH chars have fierce, predator names (Shark, Bloodhound)
Zoners have more exotic names (Mohammad-Sadiq, Fateh Al Noori)
Junkers are drug addict names inspired by Alice in Chains songs (Junkhead, Rooster)
etc...

Oh, and the LNS Hampton Roads, which later because 522nd.
Hampton Roads was the site of a Civil War battle.
Since then...
LNS-Reliant - named after the ship ANS Reliant from Starlancer
LNS-Porter - formerly Hampton Roads, named after TB-6 of the USN
{SOB}Quarter.Denied - It's like saying "You die" but without the lolwut
[BLS]-Myrmidon - Named after the fiercely loyal warriors of Achilles from the Trojan War. Current meanings of the word today include "hired ruffian" and "a loyal follower, esp. one who executes orders without question, protest, or pity"
I've got a few others also, but those are the ones I can remember right now.

I try to follow the established convensions... like most navy ships are named for Large bodies of water or Cities in North America.. Thus ThunderBay was born.
LPI ships get a US/Canadian prison as their name.
Iâll carry this flag
To the grave if I must
Because itâs flag that I love
And a flag that I trust
Blubba_Squat :Named after a short fat guy, that being me.
Hertz Van Rental :Named as a start to help get the Unioners as a faction going...Albert beat me to it with the AU (and did a better job than I would have).
Hanz Kleener :Rheinland name for a first attempt at a bomber.
I actually have only five ships which needed a name:
[ALG]-TGX-Actros : A name from Mercedes Benz
[ALG]-TGX-Unimog : A famous German working vehicle
[RM-RNC]Danzig : A beautiful German town
RNC-Naglfar : The Norsk ship of the souls
Clockwork.Tunguska : I just liked the sound
I don't think very much about names... mostly they pop up in my mind when I need them.
