Well, first of all, this is what has been happening...
I'm cruising along in my Liberty Battleship, and encounter some navy NPC patrols. The neat thing is they "lock onto me" and follow me wherever I go until I meet up with hostiles. Thus far its only been defender patrols, but still pretty neat to have them following me.
Now, its not just while cruising, I can be moving at regular speed and they follow, then soon as I turn on my cruise engines, they start charging as well.
I don't have any contraband to attract attention, the only cargo I had every time it happened was Hfuel and Crew.
So was there a script of some sort added? or did the NPCs always act this way?

I think it can happen with any large ship. The game gets confused by the size when they're getting ready for a contraband sweep. I've seen it happen with my Luxury Liner in every part of Sirius. Most of the time the ships stop just outside the normal activation range, but will follow if you try to move away. If you move toward them, once you get to about 500 from them they'll start the scan sequence.

That I did, almost 2 weeks ago I guess. I kept it relatively low key.. sitting in "drydock" for about a week before finally launching. (Had to decline several requests to leave and fight some enemy caps..)
Its an interesting bug for sure, one of the good ones I guess. I wonder if this could be used to actually create the illusion of player ships launching fighters.

At least one other mod I know of have modified it somewhat so that you can have NPC fighters as wingmen. It happens because of a bug when scanning for contraband. All one has to do is reliably recreate said bug, and bam! NPC Escorts.
