I've wondered about this, and after recently seeing a faction proposal which has apparently changed somewhat from the original idea due to people telling them to keep religion out of it, I've decided to ask.
Why don't we see more religion in Discovery factions? We have two major examples which I can think of... TAZ, of course (though many people probably look at their religion as a joke), and the RM with their Warhammer 40kish God-Chancellor. Plus there are the Outcasts who worship the Nomads, but they're not a major influence (no nomad cult or anything like that). Why don't we see more? And if you're one of those who believes religion (even totally made up religion) should stay out of Discovery, why do you believe it should?
Religion has been one of the major sources of real-world 'factions' and conflict for the entirety of human history, it seems logical that it would continue to do so in a thousand years.
On the other hand, many societies are becoming more and more secular, so it's not totally unbelievable that religion may no longer be a big thing in another millennium.
Do people think religious factions would end in flames and bad blood, OOCly? I would hope people would be a bit more mature than that (though perhaps I'm being naive), at least when the religions are fictional and not an obvious (and likely offensive) ripoff of some real-world belief system or religious organization.
There was the Agnus Dei some time back, and I thought they handled it very well. It is a shame there are only one or two currently around, but I believe they are recruiting again. Generally speaking, however, religions tend to be rather touchy subjects for most people and passions end up running quite high no matter the original intentions.

Creating different deities, such as an example, Dom'Kavosh followers, a serious Non-Infected nomad cult (With an infected leader, probably), a group of traders believing that their trading success is due to a greater power, a group of terrorists that has an Oracle to guide them where and when to strike according to visions and such could be interesting, as long as it does not degenerates into serious OORP.
Basing on actual real religions would be lame. We now know that we aren't the only species in the universe, and several new religions exists. Some factions could already be considered religions by themselves (Although those may seem as bad examples, The Order (I feel something Zealot in them), The Gaians )A Goddess of nature, obviously), the Outcasts (We got the best candidates here for Nomad zealots) maybe even Zoners, that decided to exile from the rest of the Houses.)
Of course, being part of these factions does not mean that you're a fervant player. Atheism exists!
There's nothing wrong with religion erupting in flame and bloodshed.... as along as it happens in RP. Then we all shake hands and go home in the afternoon.
