I have a question about this point. Whether it refers only to pirates or to other factions? I ask because I am captain of Battleship Oders in their system (Omicron Minor) Transport ship stopped to scan the cargo but the player said that I had no right to detain him and relied on this point. And now I do not know whether he is right or not?

Rule applies to lawfuls AND unlawfuls. Example: Liberty Navy CANNOT demand anything from a smuggler in anything larger than a gunboat ... just like a pirate can't demand cargo or credits from a trader in anything larger than a gunboat. Keeps the pwners under control when dealing with transports and freighters.
Let us not forget, Baltar, that ID's take precedence over rules. So out in Omicron Minor - it's considered a GOOD IDEA to listen to the Order Battleship when he asks to scan you. (That's one of those systems where they CAN nail you for carrying contraband, regardless of ship size.)
Same as if my battlecruiser sees your transport in Delta - I'll ask to scan you, and if you have Nomads onboard, I'll ORDER you to drop them. And if you don't, I don't care if you're in an advanced train. You're going to eat some light mortars.

Liberty Navy can't ask anything from anyone, it's written on their ID.
