I kind of have to agree with Rommie about the squadrons. I barely ever used anything but my [44th] Nyx in =CR=, and even where situations demanded that a [41st] vessel would be more suitable, I just ended up rolling out the 44th one anyway. Had an 88th one, too, that I didn't exactly get much use out of.
However, if you're going for the 'small band of people against impossible odds', might I suggest this? Discard the notion of there even being multiple fleets. Have one, or at most two battleships. Hell, even gimp one of them with regard to equipment, as being the best bit of damaged bit of kit that could be dragged out of Tau-44. A couple cruisers tops, too. Cap your gunboat numbers. Keep these things on shared accounts. If you must have squadrons, keep them to being the air wing from the/one of the battleships, or any fixed base.
It's your faction, though! And it looks good as is. I just think trimming would be healthy for it.
CR| has 1 Battleship at the current time, the Concordia (shared, but my char's listed as I've used her most) and have 3 cruisers: Pandora (shared), End of Days (Timo down there), and Erebus. We also have 2-3 gunboats, not much else. I know at least one more Battleship is being made in the future (by me, when I have money) but we are watching the cap numbers. We've only fielded one Cruiser and One Gunboat with a snub compliment at once. , to show this.
I'll let Dane or Timo explain squadrons, since I deal more with forum RP.

Just a comment on the squadron structure; I agree with the above posters even though I was never in =CR=. It is difficult to make full effectiveness separate units located in different systems without a method of fast and efficient coordination (read: being able to catch an enemy in system X with a pincer attack from two directions). You'd also need to start buying more and more ships in order to have full tactical flexibility available in each location, rather than having to fly them a certain distance which might mean that reinforcements arrive too late. However, this is just from personal experience - if you can make it work, then props to you. Even if you end up changing the actual structure, there is no need to remove the squadrons from your roleplay as they provide some nice flavour.
As for your diplomacy; you may not be aware that the Hellfire Legion has a long-standing neutrality with the Colonial Republic. It is entirely your choice as to whether or not you list this in your diplomacy.
And yes, Dane, "we" owe you some forum comms. It's coming soon!

As for the Squadron Idea - here's my take.
Originally, the hope was, that squadrons would serve as locations, where people would have alt's, to eliminate trvale time. Such as, were doing stuff in Taus, but two guys have ships in Coro, etc - taking several minutes to fly up can be a drain - so this was to fix that somewhat. In prep, I made at least 12 different shared fighters and bombers, for those folks who didn't want to make alts, or couldn't.
Most people now are spread between the Tau and Coro op zones, since weve been the most busy in those two places. The bret squadron has less, because we havent been as busy there, and were waiting for Bretonia to authorise CR ships docking on bret bases.
Im re'evaluating the concept now, and while I still stand by its novelty, only time will tell. But I've taken the suggestions to account.

I forget who wrote it, but somebody once said something along the lines of, while you're able to roleplay a different personality, a different background, or even stupidity, you can't roleplay intelligence, or skill in the cockpit of a fighter.
I'm not saying you need people capable of leveling half the server, just people who won't care about exploding and won't run circles around a base while pretending to be heroic.
I wont lie, not all of us are great pvp'ers - its my hope through continued activity, that I learn to get pretty good in a nyx - and we certainly have some very skilled opposition (Mercs, for example) - the hardest part is dying, and admitting defeat. Giving folks a blue. Its hard, because sometimes its very easy to take that personally, and to misinterpret the motives of the people shooting you - you lose, your in a low point, and that can turn to anger, or depression. I want my guys to understand that losing means nothing, honestly, but more then that, I want both sides interacting with us - both us, and whoever were fighting - to have fun. And we've had some bumps there. One instance, we had a fair fight going, and two indies jumped in against orders, which then caused two of my guys, late to the engagement, to assume nothing was amiss, and jump in too. But we've also had some really good fights though, like our first gallia raid, where we all got minced pretty good, or the mini-event with LR, where it turned out in a draw. :D
My pledge is, that no matter what may happen, that I wont ever give up trying to hold to the ideals I built this faction for. The biggest was make things fun for both sides. Its a competitive game, but I've always seen it as cooperative story telling. Two sides, both enemies, can cooperate toward great experiences. Thats my goal, and my continued work.

Ye, about squadrons, they're not really efficient unless you have heaps of people, which you don't. Don't use 'em imo.
But of course it doesn't mean squads aren't cool, which they really are. And yes Dane, they'd be used as alt characters, for instance, when the =CR= had squadrons, I had around 7+ Nyxes all over Sirius, all in different squadrons, so I could just log any one that was required. Although I did have 3 Nyxes in the 44th, all three with different weapon setups so I could change before battle according to what the situation was.
But of course, that's me, doubt most people would want to have 4 accounts for a single faction, heh.
One other thing...your battleship, assuming its the flagship. The one named CONCORDIA...I'm gonna be honest here, it makes me want to start stabbing people in rage and after my blood third is sated, to burn the thing down with an infinite amount of Venators fully fitted with heavy mortars and then atomize the wreck with massive disintegration cannons then disperse those atoms all over sirius so it would have never existed in the first place.
