When you undock you have them, the moment before you dock you have them, once you dock they do not appear, as no longer in your cargo... (but still take up cargo space!)
Actually, I wasn't aware of this. How common is it? How do you make it happen?

Well I have 5 shared transports for my base...
Two of them now have ~200 cargo stuck on them that cant be deposited
on my base, no idea how it happens...
Sorry for the vague info.
Having gone back to the game a day later the ships are both able to sell their cargo. (fixed)
Although when I first logged off and restarted the game it didn't immediately fix the problem.

but further i have to say well job cannon. Hope you would make it back to 30 days as it was intended. because some places are really a pain to get with the survey module to get the coords. and for your barge. would keep it as is. and maybe improve the base with higher lvl. so peeps can use barge more to fill it maybe. and maintain their base. (faction side idea would be nice ship to supply their base with)

Just made my first jump since the rejigg.
Both my whales died as I jumped to Okinawa, neither to my knowledge had any lag issues and we didnt jump anywhere near the sun...
Apparently a few other people have issues aswell not sure if this is a bug or... well I dunno...
