Notice how it states nation in there. The East India Company did do that, but remember that they were a government subsidized company. I don't really think that Gateway, Ageira, or Cryer would do something like that...frankly, I think that mercs do the job better.
If you think about it, preying on competitions' ships would be illegal. Thus, it would get the predator companies hiring privateers in trouble. But hiring a bunch of mercs to do the dirty work is different. No one knows anything about it.

That's what we initially did until I decided to use the Sir Francis Drake model for the QCP. He was an official member of the Royal Navy.
The East India Company is a good example, and makes me think that BMM and BowEx would hire independent cutthroats as privateers against the IMG for example.

A privateer was commission by the armed forces, but they were private companies or individuals. Being privately owned and run, privateers did not take orders from the naval command. Often privateers were required to limit their activity to an agreed area or the ships of an agreed nation by their letter of marque. Often the owners or captain would be required to post a bond against breaching these conditions, or they might be liable to pay damages to an injured party.
With this in mind, I would say first get rid of the BAF ID and pick up an ID that will permit you to demand cargo or tax from the trade vessels. A new ID along with the [QCP] prefix should be sufficient to justify your RP. Also you mentioned a 3 mil tax, keep the tax low and I'm sure the trader would then rather pay then get blown up. Remember, even a large cargo ship might have only paid less then 1 mil for its load and they will be more then happy to get blown up rather than pay more then its worth. It is only worth the paid price as the destination has not yet been reached and many trader would probably start over then pay a 3-4 mil tax.
Ok, as I set up the finances of the QCP, I'll say this
Small ships, get small fines.
Big ships, big fines.
And, they get fined every time they pass through.
3 mill, for an adv train, carrying diamonds or niobium, is imminently fair.
They could always just not trade with Kusari.
We are trying to dissuade them of doing so, and we have a war to fund.

My thoughts.
Um, they can afford to pay. Three million is standard for an Advanced Train. I charge less for smaller vessels.
Also, not all Privateers were privately owned, although the majority were. The QCP are a naval unit given the duty of 'trade interdiction', i.e theft on a grand scale. They do however follow the standard 'letter of marque' procedure, attacking only those who trade with the Kusari. They also have some autonomy from the main fleet, but still follow orders when necessary.
If QCP's Bretonian Armed Forces IDs are a problem, I suggest that they switch to Pirate IDs for now and petition for a Privateer ID to be implemented in the next version of Discovery.
EDIT: I agree that a tax of three million credits is more than fair for large vessels like the Advanced Train.
