A copy of the Bases File is taken, modified with the new location, then the existing Base is destroyed and the modified File is placed in the Base File.

So effectively the Ships are moved with the Base.

In theory: Yes.
Practical: No, the ships seem to be in the base at first, but after docking out they are close to the old position.
(Tested with Nichols Trade Center when moving from Omega 49 to Omicron Theta)
