You are thinking of the Pirate Train, which cannot legally dock on lawful planets if the authorities so decree. (It's on the Smuggler ID as a specific exception.) Otherwise, the ship technically doesn't incriminate you unless you're doing something bad- although you can expect to be eyed warily, and it may be difficult for a pirate transport to find work escorting people without an ID that specifically prohibits piracy or working with pirates.

In Bretonia, you'd get stopped and questioned about your activities. As long as you cooperate, and you aren't doing anything illegal under the Bretonian Charter of Interstellar Law, then you'll be free to go about your business with no further trouble.
