I noticed no additional lag while base sieges were going on. The occasional crash maybe, but that has always been the case when big battles are happening as far back as I started playing and probably long before.
You're just trying to pin the blame on something for a problem that has been around for a long time and isn't going anywhere. This is a game that started development 15 years ago and was never made to be used this way or handle this sort of player capacity.
Most online games from the days of Freelancer didn't even have servers or capability for more than about 8 players. The problem is made worse by the mod for sure but it's not something we can ever truly solve unless we just stop fighting each other. Which would be silly.

Remember all the talk about splitting Sirius so that it could run on two different cores, and all the attendent issues there?
Since if I understand it correctly, Connie is no longer accessible via New York, but only through the FLHook command - move it completely to another location. You want to go to Connie, you have to dock and do the command anyway. You want to come back, you have to dock and do the command. You need money because you finally ran out of regens? You have to dock and come back - set it up so that drawcash doesn't work between places, so there's no issues with data needing changed.
Frees up the Connie slots on the main server completely, and set it up so no chat list interaction between main server and Connie - if you want someone, PM'em via skype. Give the PvP'ers a little area off to themselves without it affecting everyone else.

Last I heard this was being worked on, I have no idea how plausible it turned out to be. It would be pretty awesome if it was pulled off smoothly.

That doesn't change the fact that the software is outdated and has its limits.
Install an emulator on a modern and powerful gaming desktop and Starfox will still drop framerates like on the SNES.

as far as i can remember, that old 4GHz single core server was the one in Denmark, the current one is duel/quad core.
FLServer can only run on one core currently.
Cannon would like to change that but he might as well just rewrite the entire program - which he would also like to do.
We have one programmer and a lot of programming related tasks. You can see the problem.
