the way I always understood it is that you can't pirate or privateer a trader in a cruiser or larger. But demanding a trader to turn around in war or out of a guard system in a cruiser or larger seems reasonable to me. Especially since the encounter was accidental and the cruiser didn't wait to meet the trader like pirates would.
Anyways, that's my take on it but don't quote me.

Is it so hard to read the Guard ID's? (and ID's take precedence over server rules, as per the admins)

There's your basic cap ship ID's. So Nighthawk, you're incorrect. Cruisers and battleships may not randomly destroy ships. They need the RP, and they need to document trying to get the guy out of the system. But if you're in a Bretonian ID'd and tagged ship in Kusari - the big bad battleship is well within his ID to blow the crap out of you. But ONLY if you're Bretonian ID'd - not if you're working for someone else.

The only thing on the ID says is you're able to demand allied pilots. If you want to remain IRP, you don't start shooting them, and you go get an ally to shoot them. You're working on a sanction if you start pewpewing. No, don't shoot traders with your capital ship. No. Don't do it.

Edit: In fact, the only time you should is if there are five of them in powerful transports trying to pirate you. Four or five pirate transports will eat your cruiser alive.

Just to make this worse, what about a corsair BS killing an OC trader in gamma? It would make sense, but is it allowed?

It would make sense if Freelancer was a real life thing, but in a game about fairness, no. If they're in a gunboat, go ahead and pewpew them. But transports being relatively lightly armed, armoured, and shielded on their own against your Cruiser with Mortars, they're not going to fare well.

This is a game about fairness. Think before you shoot. "Would I like to be shot by a capital ship in my transport for the same circumstances?" Most likely not. So unless they're helping a swarm of enemies to kill you, or are in a swarm of transports of their own, don't do it

A capital ship beating on a trader is no different to being attacked by three bombers or gunboats. They're not restricted - hmm. If capital ships flat out can not attack traders - then why do the clauses in the Outcast and Corsair Guard exist (about attacking traders in Alpha and Gamma)? Gunboats and below can simply demand to drop cargo then blow the traders up before they release their harmful goods onto the planets.

Many a time I've heard the admins say that ID trumps Server rules, but all in all this whole matter is quite confusing thanks to mixed messages and conflicting evidence.

The ID comes first, it's the same thing I've heard as well. When a trader of an enemy nation enters your system, you are perfectly within the rules to demand that the enemy ship drop it's cargo and turn back, if it doesn't - blow it away.

If you are using an ID that does not say that, then no - you CAN NOT shoot a trader in a cruiser or battleship. But in the case of house military guard ID's, yes you can, only in the way mentioned on the ID though.

If the trader is not of an enemy nation, you are breaking the rules if you attack it. For example, if you are BAF and a Samura trader enters Bretonia you may demand he drop his cargo and leave, if he doesn't then you can kill him. Now if a - I don't know - lets say Zoner trader comes into Bretonia bringing goods from Kusari that are considered illegal in Bretonia, you may NOT engage him in your cap ship. That Zoner is not a Kusari ship, and therefore the regular server rules apply. Yes he is carrying illegal cargo, but you would need to call in smaller police vessel - not military as their ID doesn't let them stop smugglers.
