Guns are usually more reliable, as said before, missiles can be CDed, CMed, dodged, etc. and you can even damage yourself if you are unlucky.
I keep one missile on most of my fighters, usually to speed up the process of killing bombers, which are easy to missilespam to death even out of jousts (yeah I said missile spam, I admit I spam missiles against bombers :P)
If you use a lot of missiles, you rely on ammunition. If you get into a long fight and run out of ammo, you are pretty useless. Try to mount full guns on one of your ship, you will probably die a lot at first, but over time your aim will improve.
And by the way, dont use codenames :D They arent so good anymore, and have 600m/s speed with low refire, which is harder to aim. Go for guns of your NPC faction, they are worth it now, really.
For BAF, we get in a lot of group fights. Guns are more useful there. Also splitters are awesome. There are a few missiles in BAF though. I have one at the moment but I'm undecided.
I like to use missiles on my fighters, if only because most of the guns I have access to have horrible projectile speed, and coupled with lag and the ridiculous manuverability of most fighters... well, I cant hit the enemy half the time.
I mean, it's like the keeper assassin we fought in minor the other night. We had probably 4 fighters against him (he had two nomad morphs helping out), and it still took forever to kill him. If a fighter - especially one as manuverable and small as the nomad ships - focuses on avoiding damage, you arent going to hit him with anything short of missiles, gunboat turrets, or extreme luck.
1: If I run out of ammo then I'm out a certain percentage of my destructive capacity. which spells death.
2: I'm a miser and don't want to pay for said ammo.
Oh and 2 & a half; Star Trek very rarely if ever has missiles, just torpedoes and energy weapons. So thats always influenced me a bit (being a Star Trek fanatic)

Havn't read the thread, but,
Nomad assassin quick and manouverable? Not realy. Try flying it in OpenSP or something. It's a bloody brick. And those pointy things? Helps quite alot with the targeting.
If you can't hit an assassin, you should quite frankly be ashamed.
I disagree.
Spamming missiles is noobish, but killing enemy with 10 missile per 10 minutes of fighting and all of them covered by 100% hit... that is skill too.

Killing with guns might be skill, but it takes really long time to kill someone, and when your under fire of 5... You dont have much time ehm right?

It's all a matter of preference whether you use missiles or not. Missiles are a double edged sword, they can be used against you by a skilled opponent, and in long battles when you run out of ammunition you become useless. Missiles are good for killing people who are lagging, or light fighters and bombers quickly.
Many people consider the use of missiles 'un-skilled' or less skilled than using guns. Others consider it unfair to use missiles, especially more than one. But it is just a matter of preference.
